Analyze ViewRNA Images With CyteSeer
A brief overview of using CyteSeer for ViewRNA Images.
Setting Up CyteSeer for a Run
1) Select the folder that has the images to be analyzed
2) Use the RNA Spots algorithm. Adjust sensitivity and nuclear size as needed.
3) Click the "Run" button to start CyteSeer's image analysis
4) The "View" menu offer access to all results through links to CyteSeer's sophisticated image and data analysis tools

Image Viewer: Compare CyteSeer's Cell-By-Cell Mask to the Original Image
CyteSeer creates a mask for each cell. The edge, interior and unique cell ID is available for all the cells and wells.

Data Viewer: Cell-By-Cell Statistics Directly From the Images
CyteSeer generates a set of measurements for every cell in every well analyzed. This example shows the Data Viewer's "Statistics" Window:
1) Set CyteSeer to display results grouped by "Well".
2) Set CyteSeer to display data as groups of cells. CyteSeer can also group data together as sets of wells.

Data Viewer: Cell-By-Cell Statistics Directly From the Images
Continuing from the last figure:
3) Click on the measurement of choice to generate a table of statistics
4) In this example, CyteSeer shows average number of RNA spots for well C9, E9 and G9 with a mean value of close to zero for C9, just under 31 for E9 and just over 7 for G9. The 3 wells have cell counts of 931, 953 and 889 respectively.

Data Viewer: Simple Graphing
CyteSeer's "Create Bar Graphs" is also accessible through the "Data Viewer"
Similar to the previous figure:
1) Set the PlateMap to view "Wells"
2) Set CyteSeer to view "Average Cells"
3) Try using the search field to look for the relevant measurement. It will update as you type.
4) Click on the measurement of interest to generate the bar graph to the right.
